主人公 (shujinkō) is the general term for the main character in a story, while 主役 (shuyaku) often implies the starring role in a performance like a play or film. In many contexts they overlap, but 主役 can also refer to the actor playing the lead, not just the character.
In everyday conversation about movies or books, Japanese speakers often use 主人公 or simply describe the character's role. Using the English loanword プロタゴニスト (purotagonisuto) is very rare and sounds unnatural.
