原因 (gen'in) is the most common and neutral word for 'cause'. 根源 (kongen) is more abstract and formal, often used for deep-rooted origins. 根本 (konpon) is similar but often appears in compound words like 根本的 (fundamental). For everyday 'root cause', 原因 is usually sufficient.
