版図 is a formal literary word for the extent of a ruler's or nation's domain, while 領 is used more as a suffix attached to a specific name (e.g. 徳川領) to mean 'territory of'.
Both 領 and 両 are archaic counters read りょう, but 領 counts suits of clothing or armor while 両 counts vehicles, guns, and similar items.
着 is the everyday counter for garments, whereas 領 is an archaic counter used mainly for old-style clothing or suits of armor in historical texts.

The kanji 領 originally meant 'neck' or 'collar', and by extension came to refer to the area under one's control (territory) and to items counted by the collar or neck (suits of clothing, armor). The reading りょう is the on'yomi.
