Both mean 'skip', but 抜かす implies intentionally leaving something out of a sequence, while 飛ばす can also mean to skip over something quickly or to let something fly. 飛ばす is more common in casual contexts like skipping a video part.
The loanword スキップする only refers to the physical action of skipping (hopping). It is not used for skipping a class or a meal. Use サボる or 抜かす instead.
